It states that Archer is Shirou in the Unlimited Blade Works playthrough of the virtual novel. It hints at it through the anime, albeit poorly, but the anime as a whole was trying to force aspects of all three playthroughs, each having roughly 26-hours of story to them into a single 10 hour anime. Would have fared better in my opinion if there were three series of "Fate" "UBW" and "Heaven's Feel", then they could have gotten many more of the scenes and story points they had to cut in there.
