When John says "How we doing, Hal," I think he was making a reference to 2001: A Space Odyssey, which was released spring of that year. Perhaps he noticed a humorous similarity between the idea of an ominous robot in a spaceship and the voice from the studio control room.

While this is true about songs like "Ob-La-Di" or "Maxwell's Silver Hammer", this cannot be said about "Hey Jude" which John liked very much. As for John's "mocking" vocals; that was just John. These were rehearsals after all; he knew that any vocals at this point were just scratch vocals anyway.
